Evolutionary Inferences from Phylogenies: A Review of Methods
نویسنده
چکیده
There are many methods for making evolutionary inferences from phylogenetic trees. Many of these can be divided into three main classes of models: continuous-timeMarkov chain models with finite state space (CTMC-FSS), multivariate normal models, and birth-death models. Numerous approaches are just restrictions of more general models to focus on particular questions or kinds of data. Methods can be further modified with the addition of treestretching algorithms. The recent realization of the effect of correlated trait evolution with diversification rates represents an important advance that is slowly revolutionizing the field. Increased attention to model adequacy may lead to future methodological improvements. 267 A nn u. R ev . E co l. E vo l. Sy st . 2 01 2. 43 :2 67 -2 85 . Tree thinking for all biology: the problem with reading phylogenies as ladders of progress.
Phylogenies are increasingly prominent across all of biology, especially as DNA sequencing makes more and more trees available. However, their utility is compromised by widespread misconceptions about what phylogenies can tell us, and improved "tree thinking" is crucial. The most-serious problem comes from reading trees as ladders from "left to right"--many biologists assume that species-poor l...
متن کاملTopology, divergence dates, and macroevolutionary inferences vary between different tip-dating approaches applied to fossil theropods (Dinosauria).
Dated phylogenies of fossil taxa allow palaeobiologists to estimate the timing of major divergences and placement of extinct lineages, and to test macroevolutionary hypotheses. Recently developed Bayesian 'tip-dating' methods simultaneously infer and date the branching relationships among fossil taxa, and infer putative ancestral relationships. Using a previously published dataset for extinct t...
متن کاملCan higher-level phylogenies of weevils explain their evolutionary success? A critical review
We review a series of related publications that combine higher-level phylogenies of weevils (Coleoptera: Curculionoidea) with host plant information to explain the success of this megadiverse lineage in the context of a co-evolutionary escape-and-radiation hypothesis. We argue that the authors’ approach is marred by the cumulative effect of: (1) inadequate taxon sampling, particularly within th...
متن کاملNo substitute for real data: phylogenies from birth-death polytomy resolvers should not be used for many downstream comparative analyses
The statistical estimation of phylogenies is always associated with uncertainty, and accommodating this uncertainty is an important component of modern phylogenetic comparative analysis. The birth-death polytomy resolver is a method of accounting for phylogenetic uncertainty that places missing (unsampled) taxa onto phylogenetic trees, using taxonomic information alone. Recent studies of birds ...
متن کاملConcordance and discordance of sequence survey methods for molecular epidemiology
The post-genomic era is characterized by the direct acquisition and analysis of genomic data with many applications, including the enhancement of the understanding of microbial epidemiology and pathology. However, there are a number of molecular approaches to survey pathogen diversity, and the impact of these different approaches on parameter estimation and inference are not entirely clear. We ...
